Couple of questions about wiring:
I have clear and other heatshrink tubing and wondering if it is ok to use on bare leads, wires or stripped cable shield to keep things neat. Are there certain areas or wires where it is not recommended to use?

Secondly, any issues with bundling some of the twisted pair and using tie downs? I see fairly separated routing with the Mainline amp instructions and was wondering if this is for less interference or just straighter runs of convenience.

Tubing and sleeving can be really helpful in creating a neater build, but also adds some time and complexity. 

Bundling wires together that aren't otherwise bundled can sometimes create new problems, especially if the stock layout intentionally has wires crossing at 90 degrees and instead those get bundled together to be in parallel with each other (even for a small length).
