Yes, if you are trying to use the same login on both that won't work. If you already have a customer account on the new shopping cart, is there a particular step in the checkout where it stops, or are you not able to log in at all? I think you can also order as a guest rather than logging in as a registered customer ( sorry that I haven't tried every possible ordering scenario myself yet to be sure about that).
