Just finished my Crack build with one little hitch, what's my recourse?

Yep, built the crack and it's working just fine now. The problem I have is I had to use one of my spare 12AU7s to get a quiet Crack. When I turned it on initially there was a lot of crackling sound. I reseated the tubes and it quieted down and all seemed fine. After probably 5 or 6 hours of run in time I noticed a low level hum, maybe whistle, not sure how to describe it. I only noticed it with a pair of Beyerdynamic T1s, the most revealing headphone I've ever used. But after noticing it, I could also hear it with the Sennheiser HD650s.
Will Bottlehead remedy this for me? How should I proceed? Thanks.
