When bypassing a capacitor with another, does the voltage of the smaller capacitor matter?  For example, if I upgrade the output caps in a Crack to 100uF 250v Mundorf's and then wanted to bypass them Jantzen 1.0uF 800V Z-Superior Capacitors, does the higher voltage on the Jantzen's create any issues?

A higher voltage rating isn't an issue, as long as whatever capacitor(s) you place at the output are rated for at least 150V. (and 250V for the power supply)
